A Question
Digital Devil Saga: Avatar Tuner 2 opens with a scene of children playfully running in a forest, wearing clothes reminiscent of the Embryon's uniforms. Leading the group is a boy and a girl with black hair, holding hands and identified as Serph and Sera respectively. Behind them are a girl with long blonde hair tied in two buns identified as Argilla, a boy with brown hair in thick braids with the same accent as Cielo, and a boy with dark brown hair identified as Heat. A voice behind the camera calls out to Heat and tells him not to run too fast, but he replies that Serph and Sera are way ahead of the rest. The voice is revealed to be an adult man named Fred, wearing a navy blue turtleneck and a dark gray jacket and pants, holding the hands of two children: a blond boy on his left resembling Gale, and a redheaded girl wearing a white-colored version of the other children's clothes resembling Jenna Angel.
Gale picks up a leaf and asks Fred what it is made out of, to which he answers by trying to explain the concept of data to the two children. Data, as Fred describes it, is the smallest and most basic "building block" of the universe, which could only be defined as "data", and has some relation to people's thoughts. As Fred tries to elaborate on human thought, Gale interrupts him by saying he does not comprehend what Fred is talking about. Fred says that he also did not understand these topics when he was their age, but now he does, as he looks towards the Sun.
Fred recalls the state of the Earth, an unknown amount of time prior to the present. Humanity's unchecked desire for growth had nearly led it to extinction at the hands of the Sun, turned black and radiating corrupt data that killed vegetation and turned humans to stone. The survivors were forced to move underground or under the protective dome of the Karma City, under the Karma Society's control. The perspective moves to the Occupied Sector, as Karma Soldiers hunt for an unspecified group. The relevant events of Digital Devil Saga: Avatar Tuner are then recapitulated with Fred's narration.
Occupied Sector
Serph, Argilla and Gale of the Embryon have reunited, finding themselves in an underground building in the Occupied Sector being hunted by Karma Soldiers. They have the company of two children, Fred and one of his friends, and Schroedinger, hidden under a bed. Gale remarks on how the soldiers attacked them on sight, and Argilla remarks that the children are the only other people she has seen, but trusts that Heat and Cielo are doing well. Gale decides that the Embryon must find Sera to learn the truth. Fred, in disbelief that the Embryon do not know anything about the state of the world, explains that the Karma Soldiers come from Karma City to hunt humans for food, and that they — particularly the old lady who discovered the Cuvier Syndrome — are related to the black Sun. Hearing this, Gale decides that Karma City is their logical destination, despite the children's protests, and Argilla says that it is possible that their comrades were captured by the Society, like Fred's friends were. Fred says that he knows of a "loser" that knows of a route to the city, and that he does not trust adults, so if he learns that he is being tricked, he will make them regret it. Gale responds by saying that they are making an agreement as warriors, so age should not be relevant. Fred accepts taking them to Roland, as long as the Embryon help free their friends, and tries to seal the deal with a handshake with Serph, but Serph does not know what a handshake is.
The Embryon traverse the Occupied Sector, fighting off the Atma forms of the Karma Soldiers with their own Atma. They eventually reach a gate being assaulted by Vetala and two soldiers, which the children taunt before hiding behind the Embryon. The demons are killed by the Embryon, but the resistance on the other side is still wary of the situation. Upon hearing a knock at the gate, a young girl runs up to it and listens, then answers with a knock of her own, confirming that it is her and Fred's secret signal and that the enemy has been defeated, then demands for the gate to be opened. The men behind her do not believe her, but one white-haired man pulls out a hip flask from his coat, takes a swig from it, and concedes that the Karma Society will get through it eventually. The gate begins opening, and the Embryon and the children emerge from the other side. A man in a gray hat, beside the white-haired man, whispers that the Embryon may be related to a man they captured, to which the white-haired man nods and begins approaching them. He asks if the Embryon know Cielo, introduces himself as Roland of the Lokapala, and allows them access to the Underground City.
Underground City
Roland and his second-in-command, Adil, take the Embryon and Fred to a room to have a talk. Roland takes a bottle of liquor from a nearby counter and pours himself and Argilla a drink, visibly shaking while doing so. He says he became Fred's guardian after his father died, but Gale immediately asks where Cielo is. Roland says he thought Cielo was affiliated with the Karma Society, so he was kept nearby. Argilla tries the drink she was served, but does not like it. Roland remarks that the Embryon do not seem artificial, then shows an image of the Junkyard, which he calls "Asura Project - Stage 1", a virtual reality designed to train advanced AI for urban warfare, which would be implemented into microchips and installed in live soldiers. He then exposits the disasters that have been plaguing the Earth for thirty years, since the end of the 20th century, the Cuvier Syndrome chief among them. Ten years prior, in the International Environmental Stabilization Committee, Jenna Angel traced the origin of these to data from the Sun itself, and further claimed that the Sun historically influenced mankind's development, placing the Sun on the level of a god. When Gale asks what this god has to do with them, Roland exposits on the Karma Society, and how influence from the army led to the Asura Project, though mankind alone was not capable of creating a perfect AI, and required assistance from an intermediary between them and God: the Cyber Shaman, Sera. Argilla becomes upset at learning that Sera works for the Society, causing her brand to visibly glow, but Gale calms her, then asks how Roland knows this information. He reveals that the Lokapala have a mole in the Karma Society, and received a disk containing the Atma virus, which they tested on a subject.
Roland then offers information on the incident five years prior, which resulted in the black Sun. Colonel Terrence E. Beck, the man the Embryon knew as Varin Omega in the Junkyard, oversaw the Asura Project, then died during the incident, but somehow later claimed in the Junkyard that an AI killed him. Gale asks him to get to the point, to which he says that he wants the Embryon to bring them the Cyber Shaman, and in exchange, the Embryon receive supplies and the infiltration route. Gale rejects the proposal on the basis that they still have Cielo captive, then brings up the test subject and their lack of manpower. When Adil questions if he wants them to become demons, Gale notes the slip of the tongue on Adil's part, as he intended to ask for the test subject and not them. When he does not receive a prompt answer, he concludes that the subject was executed, which shocks Fred. Roland tries to justify it, saying that the subject could have lost control. Gale states that they are simply being coerced by the Lokapala using Cielo as leverage, and refuses to disregard his time in the Junkyard as a mere illusion. Serph, however, wordlessly convinces Gale to agree to the Lokapala's deal, if only for Fred and Sera's sakes. The Embryon leave, and Roland has the rest of his drink at once.
Underwater Cable
The Embryon are given supplies and directed to Mad Mart, where Serph sells his Tag Ring, then they move towards the Underwater Cable, an infiltration route that the Karma Society was unaware of until that exact moment, and are forced to fight through the Society's soldiers.
In the meantime, Jenna Angel and Margot Cuvier watch over Sera in the Karma Society Tower. Sera is in a machine, seemingly unconscious and being examined. Angel reports that she is disobedient after losing her friends in the Junkyard, and Cuvier expresses a motherly care for her, remarking that Sera is only five years old despite appearing to be a teenager, while Angel says that she is mentally seven years old. Angel then affirms that they will proceed according to the guidelines and lobotomize Sera. Cuvier scolds Angel for not having a heart, as Angel is biologically Sera's sole parent, born from Angel's male and female gametes due to her hermaphroditism. Cuvier then asks whether she feels angry or jealous at Sera, to which Angel says that she does not think that narrowly and is not concerned about her body. Cuvier says that she is concerned about Angel, as she has been acting as if she hates everything, noting that people, like herself, begin to worry as they age. Angel's answer, that she has not yet forsaken humanity despite changing, satisfies Cuvier, and she says that the lobotomy will not be necessary. This surprises Angel, and she asks if Cuvier is planning to delay the Nirvana Project, but the conversation is interrupted by a Karma Soldier informing them that information has been leaked due to an old fiber-optic cable becoming functional without their awareness by an unknown suspect. The soldier sees Cuvier out, and Angel is left alone to wonder what her goal is. She senses something behind her, revealed to be Schroedinger, who dashes away before she can see him.
Internment Facility
Reaching the other end of the Underwater Cable, the Embryon find a Karma Society scientist who works with the Lokapala and is surprised to see the Embryon. Argilla asks where Sera is, only to be told to liberate the Internment Facility as a distraction first. Argilla asks who will lead the liberated civilians, which is answered by Roland, saying that the Lokapala will handle them. He is followed by Adil, Fred and Cielo, and reveals that he has infected himself with Atma as a way of making things even between them. Roland also painted his left sleeve in the Embryon's color, as did Fred with a streak on his hat and Adil on the end of his scarf. He notes that Fred is pretty convincing when discussing matters of honor. Argilla is still distrustful, but Roland says that he will fight with the Embryon, and offers to be killed if he fails them somehow, which Gale deems acceptable.
They are hurried by the scientist, who stays behind and covertly uses a transceiver to call Jenna Angel's telephone. Angel initially reprimands the caller, saying that they were instructed to never call her, but she changes her tone when she is informed that the Embryon manifested in reality despite not having bodies. She quickly calms herself, concluding that it must be a trick from God, and instructs the caller to continue with the plan and let them have Sera, then hangs up. Angel picks up a revolver from her desk with a single bullet loaded, and seemingly deduces Margot Cuvier's plan, now speaking of her much more venomously. She slams her forearm on the window behind her, expressing that the "game" will be more worthwhile this way.
The Embryon invade the Internment Facility and kill the jailer, Kumbhanda, with assistance from Lokapala spies. Before he is killed, however, Kumbhanda informs the Embryon that the director is expecting them in the Karma Society Tower. The facility is liberated, with people showing their excitement at seeing the prisoners again, but Fred only finds a hat with blood on it from one of his friends that did not survive. Gale approaches him and tries to offer him some comfort. Fred then pulls out a book with an olive leaf in its pages, a symbol of peace from his dad. Gale recalls Lupa's last message: that his son would be carrying an olive leaf, and that he wanted to tell him to become a man of honor. Before Fred can throw the leaf away, telling himself that he needs to grow up and become strong, Gale holds his arm, and tells him that he knew his dad. Instead of relaying Lupa's final message, Gale tells Fred that his father wanted him to be an honest child, and that he should be proud of his feelings. Fred breaks down in tears and hugs Gale, as the other Embryon solemnly watch.
Karma Society Tower
The Embryon arrive at the Karma Society Tower, finding it to be devoid of people, but they are detected by Karma Soldiers with orders to capture them. On the way, they find and fight the Tribhvana twice, emerging victorious both times. They find themselves in the medical room that held Sera, though with nobody else to be found. Heat appears from a nearby door, throwing the Karma Society scientist that worked with the Lokapala across the room. Heat then attacks the Embryon with his fire and hatred, surprising everyone present, then knocks Gale aside with a punch. The monitor on the opposite end turns on, showing Margot Cuvier and Sera, still unconscious. Cuvier explains that Heat agreed to cooperate with her of his own free will, and that their strings are being pulled by Jenna Angel. She then exposits the Nirvana Project: a society of humans with Atma, allowing them to live under the black Sun with no risk of Cuvier Syndrome, kept under control by Sera's song, and fed "undeserving" humans. When her ideas are rejected, she is forced to ask Heat to kill them, promising Sera's safety as long as he obeys. The Embryon drive off their former comrade and make their way to the top of the tower, which is occupied by soldiers serving under Angel, and not hostile to the Embryon.
Reaching Jenna Angel's room, she immediately comments that God has not yet forsaken her, and immediately offers a keycard, a gyroplane and Sera's location at the EGG Installation to the Embryon. Gale is suspicious of her, to which Angel says that stopping or killing Cuvier is more important, as she cannot be allowed to continue the Nirvana Project. More specifically, she says that the project will only lead mankind to repeat the same mistakes. Angel instead wants a society of Atma-infected humans with karma and natural selection as its paradigms, where the strong survive and the weak die. Gale questions her ethics in doing so, to which Angel laughs, and explains that the Asura's logic algorithm is flawless, though they have seemingly acquired humanity. Cielo has to hold back Argilla from assaulting Angel, and Gale deduces that even Angel must need Sera in some way. Upon hearing this, she declines to answer further questions. There is then a flashback to Angel holding a dying man in her arms — the same one she saw in Gale after the fight atop Sahasrara — who tells her that "[she] must not hate them". The moment is interrupted by a call from one of Angel's soldiers telling her that Cuvier's soldiers have broken through and she needs to evacuate.
Angel hurries the Embryon, and they leave on a gyroplane with Dyaus flying alongside it. As Angel watches them leave, she remembers the moment when Gale offered his hand to help her escape the Junkyard, but tries to shake it off. Cuvier's soldiers then storm Angel's room, declaring that she is under arrest for treason. Angel appears to surrender at first, but quickly reveals her Atma brand and transforms into her demon form to defend herself. The gyroplane is shot down by a missile, and the Embryon crash outside the EGG Installation.
EGG Installation
The Embryon enter the EGG Installation and make their way towards its deepest level. On the way, they encounter Meganada, an extremely powerful demon who came to be during the incident five years prior, but was captured and frozen. They also encounter Tribhvana: Earth alone in a room researching Cuvier Syndrome, with blood in his mouth and a deranged look in his eyes. When Cielo asks where his friends are, he pats his stomach, which glows to show the faces of Tribhvana: Air and Tribhvana: Heaven. Cielo is put off at learning that Earth devoured his comrades for power, and saying that humans should never be inferior to their own creations. Gale says he pities Earth for believing that strength is everything, and claims that Cielo is far greater than him. Earth transforms into Abaddon to fight the Embryon, but is ultimately defeated. Earth is in disbelief of his defeat, to which Cielo says that strength is not the only way to be strong, and tells him to remember his comrades and bear the burden of his karma.
Reaching the final level of the facility, the Embryon find the large egg-shaped structure holding Sera, and she wakes up, relieved to find them alive as Margot Cuvier and Schroedinger watch. Suddenly, Heat appears behind them, and Cuvier orders her to obey her, to continue her duty as the shaman that soothes God and preserves humanity. Heat then breaks into a sprint, and disregards Cuvier's order to stop. Serph calmly moves Sera out of the way and waits for Heat. He transforms his arm into Agni's and pierces his torso, shocking everyone. Heat asks why Serph did not do anything, then Serph grabs Heat by the collar and drags them both into the EGG. Sera screams, suddenly remembering a scene of a person that looked like Heat limp on the floor, and a person that looked like Serph looking with an evil grin, and falls unconscious again.
The satellites around Karma City suddenly open. A scientist near Cuvier says the HAARP is operating on its own, despite being disconnected, and is uploading at a rate of 945.56 zettabytes, allegedly dwarfing the incident five years prior. A scene shows an abandoned city turning into data from the top down, then a large stream of data from the planet being sent to God. The scientists flee in panic, while Cuvier can only wordlessly watch as the planet is being destroyed. Jenna Angel's office is then shown, revealing many dead soldiers and her, alive, tossing another one aside. She looks at the night sky and grins.
Argilla tries to run into the EGG, but is held back by Gale, who says that Serph is dead, and chose to die for their sake. Gale picks up Sera and walks away as Argilla screams Serph's name, and Cielo and Roland look down solemnly. Later, Cuvier arrives alone at the entrance to the EGG, despairing over the impending doom of humanity. Suddenly, a revolver is put to the back of her head and shot, killing her instantly and dropping her body in the EGG's fluid. Angel, the shooter, states that Cuvier refused to consider that emotions influence actions, and that the history of humanity ended long ago.
Power Plant
Outside the EGG Installation, Cielo anguishes over Heat's murder of Serph. Fred tries to reach out, but cannot. Gale, now acting as the leader of the Embryon and carrying Sera, asks Roland if he knows of a way to stop the transmission, as they only have until sunrise. Argilla says that she will destroy the transmitters herself if she has to, but is stopped by Roland, who says that their only option is to return God to normal by using the EGG to speak with Him. He then devises a plan to invade the Power Plant to stop the HAARP from working.
The Lokapala set up a line of defense against the Karma Society at the entrance to the Power Plant, buying the Embryon time to reach the control room. The Karma Soldiers, anticipating their plan, break all of the consoles required to traverse the facility unimpeded, but Roland uses his Atma to open the gates by sending his will to open the gate through the console. As he and Argilla banter, Gale understands that human will and electric signals can both be seen as data, and speculates on whether this is a hint as to God's true nature.
As the Embryon fight through the demons and the Power Plant's own security system, the Karma Soldiers, now all loyal to Jenna Angel, are attempting to fight through the Lokapala's defenses, finding it to be too difficult to advance through the tight corridor they have stationed themselves in. Angel then orders Meganada to be released, which shocks the soldiers, as it would put Sera in danger as well. Angel asks for them to have faith in her, promising them their liberation, and the soldier leaves to fulfill his order. Angel concedes that they can do nothing about Sera's will, but it wouldn't be long either way.
The Embryon defeat Raja Naga and a wave of Nagas before receiving a transmission from Adil. He is unable to give a report as he faces an unknown threat and dies screaming. A howl echoes through the facility, and Roland decides to separate himself from the Embryon to investigate, locking the gate behind him and echoing the banter he had with Argilla before. As he leaves, Argilla tells him to remember that the Embryon's color stands for victory. Roland waves them goodbye, using the arm whose sleeve was painted in the Embryon's color.
Reaching the control room, Gale tries to shut down the facility's supply, but Sera wakes up, telling them that they can't shut the HAARP down because a replica of God does not require manmade energy. When asked how they can stop it, Sera simply shuts her eyes and shakes her head. Fred then receives a transmission from Roland, asking if the transmission was stopped, then tells them to not give up. Roland is heavily injured, bleeding as he tries to escape Meganada, and tells the Embryon not to bother coming for him. Spotting the reactor room, Roland says that he will blow up the Power Plant to kill Meganada, sacrificing himself. He then confesses to Fred that it was his fault that his father, Greg, died, that he saved Roland's life, and he still wasted it away. He drops the transmitter, and says that, due to karma, it is now his turn to sacrifice himself. The Embryon watch the scene via the cameras, and Cielo has to hold Fred back from running to Roland. Argilla holds Sera, begging her to come to her senses as so many people sacrifice themselves for her. As a tear drops on her face, Sera's right cheek suddenly glows, gaining the Water Crown Atma and the ability to transform into Varnani. Sera concludes that Serph is watching them, and apologizes in tears to him. She then apologizes to everyone and asks to be taken to the EGG so she can try to talk to God. Argilla decides to stay behind to help Roland, but Cielo protests, saying she cannot fight Meganada. Argilla tries to tell them not to worry about her, but everyone sees through her intentions. Argilla leaves the group, and finds Meganada eating Roland. She tries to fight him, but is immediately cornered and unable to pull the necessary lever. With the last of his strength, Roland is able to pull the lever himself, blowing up the Power Plant with himself, Argilla and Meganada.
Corrupted EGG
Returning to the EGG Installation, the Embryon, now led by Sera, find it and the people inside corrupted by God's data. Gale, determining that these effects are God's will, asks Sera what God is. She cannot give a clear answer, and can only describe what conversing with him feels like: He is a vast greatness which enfolds her and transmits his will to her. She is unsure if he has a mind like humans do, but still feels his warmth, and believes the ordeal they face is related to how humans have lived. Cielo wonders if God gave up on them, but Gale sees it as an opening for negotiation. When Cielo asks him about how often he said "I do not comprehend" in the Junkyard, Gale responds by saying that some things can not be comprehended, only felt, and that their comrades' deaths must not be in vain.
The Embryon reach the EGG, which now supports Vritra, the new Atma of Heat. Heat refuses to let Sera talk to God, even when she lets him devour her afterwards as recompense for how much she made him suffer. Gale and Cielo conclude that the situation will only be resolved by talking in Heat's language: a fight.
Within the EGG, Serph's body has been healed by its fluid, which formerly sustained Sera. Schroedinger appears in the fluid with him and initiates a conversation, telling him that he should be able to wake up, and that he still has a duty to the people whose lives he touched. Serph opens his eyes, seeing the corpse of Margot Cuvier floating above him. Schroedinger introduces himself, and explains that all data comes from and returns to God, and all things are composed of data. Beyond this knowledge is "enlightenment", the knowledge of what is truly important, and the reason why the world exists. Schroedinger then shows Serph the events that happened five years prior.
The Incident
Five years prior, in the EGG Installation, there was a man named Heat O'Brien and a man named Serph Sheffield. They worked in the God Project, making use of Sera to talk to God. O'Brien approaches Sheffield, and angrily asks him how long he is going to keep it up, as Sera cannot survive without the fluid. Sheffield smirks and looks over his shoulder, saying that O'Brien will not surpass him because science was never supposed to be humane. Argilla wheels in Sera on a bed and sends a friendly smile towards Sheffield. Sera is exhausted, but proud for being able to speak with the Sun for two minutes. Sheffield then reminds her that he promised Sera that she will be allowed to go on a boat if she is able to talk with God for ten minutes, using a friendly tone unlike the one he used with O'Brien. O'Brien scoffs and walks off, which Sera says is scary.
The scene changes to a beach, with a boat in the distance. Sera is playing volleyball with versions of Sheffield, Argilla, O'Brien and a boy from the Caribbean named Cielo. Cielo gets hit in the face by Sheffield's ball and falls over on the sand, Sera hugs Sheffield, then O'Brien takes the ball and throws it on Sheffield's own face. Despite this, everyone smiles. It is revealed that the scenario is actually a virtual world created by Sera without the staff's knowledge, and her friends there are AIs with egos, as explained by Jenna Angel to Margot Cuvier. Sheffield calls it a sickening sentimental playhouse for self-consolation. Colonel Beck is amazed, and announces that he will begin drafting a proposal immediately to use this virtual world for themselves, but O'Brien vehemently protests, saying that the stress of the God Project is making her age quickly, and taking away her escape would push her too far. Sheffield, however, denies this, shocking O'Brien.
An experiment on Sera seemingly begins going wrong as her readings begin going critical. Sheffield instructs the team to inject stimulants, then assures Sera that the experiment is almost over. O'Brien then pulls a pistol and aims it at Sheffield, which causes a nearby scientist to recoil and accidentally share a video and audio of the room to Sera. Sheffield begins monologuing without the facade he normally puts on for Sera, saying that they will just use another child if Sera dies. O'Brien calls him out, saying that Sheffield can't just manipulate people to do everything he wants, but he is then shot in the back by Argilla, who was manipulated by Sheffield to do just that. As O'Brien is bleeding out on the ground, Sheffield claims that the human heart is just a machine that can be predicted and used, and that people are just tools in his aim for God's power. The room suddenly becomes aware of Sera's increasing heart rate, and, right as Colonel Beck enters, there is a strong reaction in the EGG.
Schroedinger elaborates that God was angered at Sera's sadness, and sent a rush of data onto the EGG. Sheffield became a demon who killed many people, including Argilla and Colonel Beck, before being killed himself. Serph anguishes at the actions of the man he was based on, but is interrupted by Heat O'Brien, whose data still lingered. He says that Sera spent five years sealing her heart shut and dreaming of Serph as her virtual paradise became the Junkyard, and that, although the Embryon were originally based on Sera's perception of their real-world selves, they have since evolved from that. The lingering data of Sheffield and the original AI Serph appear, one denying his death and seeking recompense from O'Brien, and another mindlessly searching for Sera. O'Brien becomes Agni, telling Serph to defeat the phantoms, break free from the past and release Heat.
After the other Serphs are defeated, the Embryon's Serph emerges from inside the EGG as Varna, cutting the inside of Vritra open. Heat is forced to revert to human form, and the Embryon are shocked at Serph's return. Heat expected this, and asks Serph if he understands where he stands, referring to the incident in the past. He then teleports to the same room where O'Brien was killed and waits for Serph there to end things where they began. As Serph begins to walk away, Sera tries to give chase, blaming herself for the incident, but Cielo gets in her way and asks her to leave them to resolve their dispute on their own. Gale comments that some find meaning in battle, and that fighting may lead to salvation. When Serph reaches the room, Heat is almost dead from the wound Serph inflicted on him. Heat apologizes, saying that they will have to settle matters in the future, then tells Serph that he should tell Sera that he died by Serph's hand so she would not blame herself, and that Serph is now the one that has to protect her. Heat's final words are that he made his choice and lost, but has no regrets. Serph carries Heat's body, and the Embryon grief over their lost comrade.
Airport
Although the EGG Installation is no longer usable, Sera believes the HAARP Facility is still viable to communicate with God, which she will do by sending her own data to the Sun and try to convince him to return Earth to normal, though she would never be able to return to Earth herself. Gale believes that he should go as well to "help with negotiations". Cielo teases him for being insecure and believing that God can be reasoned with, and believes that his rhythm and dance moves will be able to convince God better. Gale believes that Cielo would only upset God that way, so they start a contest on who can convince God faster. Serph also agrees to go with Sera to the Sun.
The Embryon infiltrate the Airport to find a plane so they can reach the HAARP Facility before sunrise. Cielo stops Fred from following them, however, as Fred will be needed on Earth after the Karma Society is dissolved. Gale then reveals to Fred that he was the one who killed Lupa, though Fred knew that already and does not resent Gale for it, because they are comrades. Fred sees the Embryon off with tears in his eyes.
The Embryon fight through the Airport, but before they can reach the hangar, Jenna Angel steps in their way. Sera pleads with Angel to let them through, but Angel retorts that Sera will die either way, as she needs an inhibitor to stop herself from rapidly aging and dying. Gale steps up, telling them to go ahead of him. Serph, Cielo and Sera move to the hangar, though Cielo brings up their contest. Gale says they will postpone it, but Cielo simply concedes and gives Gale the win. Angel asks if they really think she would leave the airplane intact, but Gale calls out her bluff, saying that there is nobody left who is willing to die to carry out her orders. Gale then brings up David and his wish for Angel to help people, which emotionally stuns Angel.
There is a flashback to the moment David died in Angel's arms following a terrorist attack on a hospital. He tells Angel that she should not hate people, and dies convinced that she would be able to find a cure for Cuvier Syndrome, which was affecting him as well. In the present, Angel is in disbelief that Gale could be David, which Gale affirms: although he isn't David, David's data is a part of him. Angel recoils, saying that David was killed by people who thought that Cuvier Syndrome was contagious. Gale interrupts her, saying that he died content, loving people, and loving Angel. In anger, Angel transforms her arm and pierces Gale. Gale holds Angel by the shoulder, then pierces her as well. Both fall to the floor on top of each other. Angel's last words are to ask Gale if this is what he wanted, and to tell him that he is just data.
The remaining Embryon find a Karma Society S.T.O.V.L. fighter jet, which Serph and Sera take to the HAARP Facility, while Cielo flies next to them as Dyaus, but they are tailed by three other jets. Understanding what must be done, Cielo tells Sera to smile and that he will meet them in Nirvana. He then turns around to destroy the other jets, sacrificing himself in the process.
Reaching the HAARP Facility, Sera manages to login and boot the system, though she is now physically weak. Sera connects to the equipment and begins to transmit her data and Serph's to the Sun, though the facility is overloaded and rapidly begins breaking down. Now among flames, Sera is strained to send her data, but manages to do so successfully, and both herself and Serph fall limp.
The Sun
Serph and Sera's data begins traveling at high speed towards the Sun. They look back at the Earth, now missing a significant amount of its mass. Knowing that God's data can be overwhelming, they hold each other as they delve into the Sun. Their data suddenly fuses into a new being, Seraph, and they are joined by the data of Argilla, Gale, Heat, Cielo, Roland, David, Margot Cuvier, Jenna Angel, Jinana and Lupa.
Landing in the first layer of the Sun, they are greeted by Schroedinger, who names them Seraph. He explains that, when Sera and Serph's thoughts merged, their bodies did as well, and in time their minds would follow. Seraph asks who Schroedinger is, only for him to answer that they would find out in time, then disappear. The Embryon reunite and begin their journey to the deepest part of the Sun to find God. The Embryon fight through the data of demons, including some of their past enemies from the Junkyard — Harley, Bat, Mick the Slug and Varin Omega — and the data of Meganada.
Reaching the deepest point, they find God, a figure shaped like a massive human brain. Seraph pleads with him to return Earth to normal, arguing that people make mistakes, but they do the best they can, and humanity should not be destroyed. The brain opens, revealing a dark orb which envelops them and transports them to a new space, where Brahman emerges. Brahman then communicates to Seraph they they must fight him.
The Embryon successfully fight Brahman, who then seemingly releases a torrent of data. Seraph's comrades happily disappear, then Seraph receives data. They achieve enlightenment, becoming one with God, and finally understanding what is truly important — a single, simple word that humanity ignored. Seraph is joined by Schroedinger, who acknowledges Seraph's enlightenment and reveals himself to also be Seraph. Schroedinger tells Seraph that they will go on to witness many different realities, tells them that people can change if they realize they can change, and assures them that others will join them soon. Back on Earth, the planet's lost data has been restored. Fred stands near a satellite dish, waiting for sunrise, and cries in joy as he sees the Sun is back to normal. People hear him and gradually make their way out of shelter, then begin celebrating.
Time jumps back to the future of the adult Fred, looking on towards the Sun. The children call for Gale and Jenna to hurry, so they run ahead holding each other's hands. Fred hopes that the children can find happiness. Jenna looks back and tells him not to worry, to which Fred smiles and picks up the pace to keep up with the children.
