The protagonist and his party start from the 1F Infirmary. At the infirmary, speaking with the school's nurse Natsumi Yoshino will heal the party for free, and an Agastya Tree can also be found in the faculty to save progress.
Before entering Mikage Hospital, two tasks required to unlock Reiji Kido's recruitment can be achieved:
- In order to meet Reiji in the 2F Empty Classroom, the party must talk to the teacher in the 1F Teacher's Lounge.
- In order to meet Reiji at the Abandoned Factory, the party must talk to the student at St. Hermelin High School's Class 2-1 as well as talk to the blond-haired man at Joy Street's Judgement 1999.
The party can also talk to Yuko Himeno in Class 2-4. If her request is accepted, some additional dialogue will occur when the party sees Maki Sonomura at Mikage Hospital.
When the party returns to St. Hermelin High School following the events at Mikage Hospital, Yukino and Elly leave the party, returning their equipments to the inventory. From there, the protagonist can roam the school. Items can now be found in the Gymnasium, and speaking to Tamaki will give the protagonist a Rapier.
From this point, the protagonist can choose either to take on the SEBEC Route or the Snow Queen Route. In Revelations: Persona, the Snow Queen Route's requirements are not achievable anymore, making the route inaccessible without cheating devices.
To start the SEBEC Route, the protagonist must head to the hole at the 1F Passageway. When asked if the protagonist will take on SEBEC, choosing "that's the plan" will lock the story on this route. Maki, then Nanjo appear shortly after and join the party, with guns for each character being added to the inventory.
After leaving through the hole, a scripted battle happens, with Maki awakening to her Persona Maso. A level-up automatically occurs, and the party can leave the school grounds. It is not possible to come back to the school after these events. After rescuing Mark and Brown at Mikage Police Station, a huge fog will cover the area of St. Hermelin High School on the map. In the PlayStation version, trying to enter the fog will show a cutscene of the school in another dimension, surrounded by four towers.
To start the Snow Queen Route, the protagonist has to talk to several characters in the school in the following order:
- The female student in Class 2-4.
- Tsutomu Kurouri in the 3F Library.
- The drama club president in the Gymnasium's Drama Club.
- The student council president in the 3F Student Council Room.
- Ooishi in the 1F Principal's Office.
If all of these characters have been talked to, the protagonist will not be kicked out of the Gymnasium's Storage.
In the Gymnasium's Storage, choosing to open the sealed box will lock the story on the Snow Queen Route. After exiting the Storage, the protagonist can roam in the Gymnasium, but all of the students will have left the area. Once the protagonist returns to the 1F Passageway, a series of events happen, and he, alongside Yukino and Ayase are transported into the Ice Castle.

In the Idealized World
The party enters the Idealized World's St. Hermelin High School after the events at SEBEC Building's B1 DEVA System Chamber. Maki temporarly leaves the party, and the location cannot be left. After talking with Yosuke Naito in Class 2-5 on 2F, the location's layout will change and demons will start appearing. Maki returns to the party.
In the 2F Art Room, the party will meet with Reiji. A scripted fight happens, and Reiji awakens to his Persona Bres. A level-up automatically happens upon victory. If the party has not recruited Brown, Elly or Ayase, Reiji will join the party, otherwise he will leave and cannot be recruited into the party again.
Once the party reaches the 1F Courtyard, in the south-eastern section of the dungeon, Tesso will be fought. Once he is defeated, the location will turn back into its original layout. After visiting the 3F Library, the party can leave the school.
The location is visited once more after retrieving the Blue Compact from the Alaya Cavern. In the 3F Library, the previously shut door now opens, and the party can now enter Avidya World, the final dungeon of the SEBEC story.

Megami Ibunroku Persona
Persona 2: Innocent Sin
In the PlayStation Portable version of the game, St. Hermelin High School is one of the two settings the quests at the Climax Theater can take place in, alongside Karukozaka High School.
Persona 2: Eternal Punishment
During the exploration of Mt. Iwato, a flashback of St. Hermelin High School will appear in the first spring of mirrors. Depending on whether the party has Nanjo or Elly, the scene played will be different.
When Nanjo is in the party, a scene showing Nanjo's departure from the school occurs. Elly, Maki and the Boy with Earring gather at the school's entrance to send off Nanjo, with Mark, Brown and Ayase unable to come. As Matsuoka arrives to pick up Nanjo, Maki suggests to make a pact: to meet each other again if their dreams come true. Nanjo promises to become the No. 1 man in the world, and asks his friends to also have a great dream. After shaking hands with the Boy with Earring, Nanjo leaves with Matsuoka by limousine.
When Elly is in the party, a scene following Nanjo's departure happens. The Boy with Earring explains that he will also have to leave for a while, which surprises Maki and Elly. After explaining his reasoning to leave, Maki announces that Elly passed a modeling audition, making her closer to her dream. After some hesitation and a little push from Maki, Elly says to the Boy with Earring that she'll do her best, and that next time they'll meet, she will be a woman she won't even recognize. The scene ends after the two shake hands.
