[[Shinjuku]] is first explored after the resistance group called [[Pentagramma]] defeats [[Dantalion]] the [[Fallen]] on the Shinjuku Labor Camp so after this [[Ayato Katsuragi|Ayato]] and his friends with [[Pentagramma]] storms [[Bael Castle]] which was once known as the [[Government Office|Tokyo Metropolitan Government Building]]. Once he's defeated [[Pentagramma]] makes this their new base of operations.
After some time Bael's forces attack the [[Government Office|Tokyo Metropolitan Government Building]] to try and recapture it and they succeed, [[Ayato Katsuragi|Ayato]] and his friend [[Tetsuya Sonoda]] were captured and send to the [[Yoyogi|Yoyogi Labor Camp]] and [[Bael Castle]] is now being under construction at the top of the building.
One important event is the occurrence of dissapearings during full moons at [[Shinjuku (Giten Megami Tensei: Tokyo Revelation|My City]] and the hearing of howlings during those nights. Turns out these events are caused by [[Kazumi (Giten Megami Tensei: Tokyo Revelation|Kazumi]] who turns into a werewolf during full moon, after [[Ayato Katsuragi|Ayato]] with the help of [[Tetsuya Sonoda|Tetsuya]] and [[Rui Asuka]] they break [[Kazumi (Giten Megami Tensei: Tokyo Revelation)|Kazumi]]'s curse and now can control his powers at will, so after these events he with his little sister [[Mei (Giten Megami Tensei: Tokyo Revelation|Mei]] leave the [[Shinjuku (Giten Megami Tensei: Tokyo Revelation)|Odakyu HALC]] and travel through [[Tokyo]] to atone for the lifes he took and to train to be stronger in hopes they'll meet again.
At [[Shinjuku Ground Zero]], [[Ayato Katsuragi|Ayato]] can find the [[Shinjuku Ground Zero|Shinjuku Ground Zero Colosseum]], which he goes with [[Tetsuya Sonoda|Tetsuya]] and [[Rui Asuka|Rui]] after he's challenged by [[Adonis]] the [[Fiend]] to a battle 1 to 1 in the aforementioned place, after he's defeated by [[Ayato Katsuragi|Ayato]] [[Rui Asuka|Rui]] comes to see him and tells that while they were waiting, [[Tetsuya Sonoda|Tetsuya]] was killed by a demon, after seeing the state of the corpse they noticed it had no heart, that it was ripped out by someone. [[Ayato Katsuragi|Ayato]] can decide to mourn [[Tetsuya Sonoda|Tetsuya]] to which [[Rui Asuka|Rui]] yells at him saying that he lived in the shelters, a peaceful live, but that in Tokyo people can die every day. After this they leave the place.
After the [[Goshiki-Fudo]] temples are activated, the barrier protecting [[Bael Castle]] and [[Shibuya]] is destroyed, to which [[Ayato Katsuragi|Ayato]] and [[Rui Asuka|Rui]] decide to go [[Bael Castle]] and retrieve [[Yuuka Tachibana|Yuuka]]'s Head, to their surprise there was nobody at the castle, so once they retrieved the head they're found by [[Dantalion]] the [[Fallen]], which they fight and upon defeating him they leave the place and go to [[Ichigaya|Ichigaya Shelter]] to revive [[Yuuka Tachibana|Yuuka]].
After she's revived, the lack of heart is noticed and [[Rui Asuka|Rui]] tells [[Ayato Katsuragi|Ayato]] to go to [[Bael Castle]] again since she'll be waiting for him there. Upon reaching the 6th floor, [[Ayato Katsuragi|Ayato]] finds [[Rui Asuka|Rui]] who reveals to him that in reality she is [[Astarte]] the [[Tyrant]] and she has [[Yuuka Tachibana|Yuuka]]´s heart.

*Route 1: [[Ayato Katsuragi|Ayato]] chooses [[Yuuka Tachibana|Yuuka]] and depending on the affinity with [[Rui Asuka|Rui]] different events can happen, in one of them you fight her and on the other she rips out her heart from her body and gives it to [[Ayato Katsuragi|Ayato]] and so [[Yuuka Tachibana|Yuuka]] transforms into [[Ishtar]] the [[Megami]], then at the top floor of [[Bael Castle]] they find [[Murmur]] the [[Fallen]] who after a fight is defeated, and then upon entering the main room they find [[Baal]] the [[Tyrant]] who after asking [[Ishtar]] to be his wife to which she refuses he starts a fight. Upon being defeated, [[Baal]] asks [[Ayato Katsuragi|Ayato]] to pierce him with his own sword or if he'll be the new King of [[Tokyo]], saying no to either question [[Baal]] transforms into a frog and can either die or escape depending on the choices. After that [[Ayato Katsuragi|Ayato]] and [[Ishtar]] stand upon the ruined city and [[Ayato Katsuragi|Ayato]] says that his love between him and [[Ishtar]] will be eternal.

Shinjuku is a recurring location in the Megami Tensei franchise and part of Tokyo. It is directly based on the real-world Shinjuku City, one of the 23 special wards of Tokyo.

Shin Megami Tensei III: Nocturne

At the beginning of the game, the protagonist and his classmates, Isamu Nitta and Chiaki Tachibana, travel to the Shinjuku Medical Center to visit their sick teacher, Yuko Takao. They discover the hospital to be completely empty and, while searching for their teacher, the protagonist learns that the hospital is actually a front being used by Hikawa and Yuko to survive the arrival of The Conception. The protagonist survives the event and is shortly afterward transformed into the Demi-fiend by the Blond Child and Lady in Black, in order to survive against the Demons now inhabiting the Vortex World.

Following the protagonist's transformation, Shinjuku Medical Center becomes the game's first dungeon. The Demi-fiend meets his first Demon ally there, a Pixie, who guides him to the hospital's exit, which is being guarded by a Forneus.

Shin Megami Tensei IV

Shinjuku is a district that Flynn and the other Samurai initially visit while searching for the Black Samurai. Shinjuku and its local park are closely supervised by the Ashura-kai, most notably through the distribution of red pills used to subdue the Demons and keep the locals safe. During the Samurai's visit, Flynn is hired by the Ashura-kai to eliminate the Corpses in East Shinjuku and Kuebiko at the nearby Metropolitan Government Office.

Shinjuku's Kabuki-cho is also the location of Cafe Florida, the base of operations of the Hunter Association. Entry is to permitted only to those with proof of membership: a Matchbox.

Shin Megami Tensei IV: Apocalypse

Nanashi and Asahi first visit Shinjuku when they accept a quest to deliver supplies to the Hunter Association bar located in the local Underground District. However, Shesha, the Divine Powers' serpent, makes its first appearance and attacks Shinjuku, occupying the Metropolitan Government Office. The two take it upon themselves to defeat Shesha, but are unable to slay the serpent despite the assistance from Adramelech and a Power.
