This is a complete summary of the story of Last Bible Special, including its endings.
Opening
Prior to the opening scene of the game, Jerusalem was the site of the arrival of the ancestors of humans to this planet, and comes to be known as a holy city, worshiping a goddess. Later, however, the city is abandoned as faith wanes, only to be occupied by Gryas, the ruler of the Beasts. The head priest of Constance prays to the goddess, hoping to find a solution, and receives an answer that a hero born on a full moon will save the land. As the game opens, Mattel, born on a full moon, is speaking to the head priest about his duty, and is granted the power to control Beasts. He then sets out to Ignis Fort to begin his journey towards Jerusalem.
At Ignis Fort, Mattel encounters Yliaster and Vitriol, slaying both and earning the Flame Sword, a mystic artifact. Afterwards, he briefly stops in the town of Dolurae to rest before moving on to Athanor Cavern, the gravesite of the ancient Athanor Kingdom. Here, he comes face to face with Solve and Coagula as he descends into the crypt, only to be attacked by the spirit that guards the bodies of the old rulers, Nigredo. Successfully defeating Nigredo, he moves onwards to Damascus. Following his stay at Damascus, Mattel ventures forth to Hohenheim Lab.
Hohenheim Lab
At the lab, Mattel is stopped by the facility's namesake, Hohenheim, who urges him not to continue. After Mattel refuses to do so, Hohenheim attacks and is defeated, only for to reveal he was merely an illusion and that the true Hohenheim awaits. Continuing onward, Mattel encounters numerous threats, such as Leton and Achelous, all the while being tricked and mocked by Hohenheim, who works to disorient and dissuade the hero. After reaching far enough, Mattel meets the true Hohenheim, who calls his cause trivial and questions why he would be willing to die for it. After engaging in a fierce battle with the sage, Hohenheim tells Mattel the truth, that he has been defeated twice before, by Paragon, the true identity of the head priest, and Gryas. He continues, revealing that he was the one who uncovered the secret to creating and controlling Beasts, and that both figures stole that power for their own ends, and hoped to prevent Mattel from abusing that power as they did. He then dies, lamenting that he can no longer reincarnate, while taunting his killer. Mattel then continues onwards to defeat the Beast Albedo and exits the lab towards Antioch.
Jerusalem
After leaving Antioch, Mattel finally arrives at Jerusalem, where he is faced with a series of trials, including battles with Argus and Iris. He soon meets the Beast Rubedo, who blocks his path, but pushes past using the Eternal Lamp, and slays the Beast not long after. Seeing his progress, Gryas appears and attempts to stop Mattel using a Beast he has created named Project, but this fails to prevent his progress. After conquering Ouroboros later, Mattel comes face-to-face with the Door of Monad, the entrance to Gryas's chambers. After searching to find the key, the Face of Monad, he enters through the door and meets Gryas. Rather than immediately attacking, Gryas reasons with Mattel, asking him to join him and revealing numerous truths of the world.
Gryas states that long ago, the goddess intended for Beasts and humans to live in harmony, and that this balance has been disrupted by Paragon. He reveals that Paragon's ultimate goal is to create a world solely for humanity with no room for Beasts, where he will rule alone. He asks Mattel if he follows Paragon, and then asks him if he would be willing to join him instead to restore the balance of the world.
Bad Ending
If Mattel disagrees with Gryas or distrusts him, then Gryas will attack and be defeated. He will lament that Paragon's plans have come to fruition, but state that he will reincarnate as many times as is necessary to restore the balance the goddess intended to the world. Mattel will then be seen against a pure white backdrop, and the game will fade to the credits.
Constance Cathedral
If Mattel agrees with Gryas, then he will be given the Moon Ring and return to Constance, entering Constance Cathedral to come face to face with Paragon. Paragon will be furious, saying that Mattel is no longer human, and attack, only to be defeated. He will cry out, distraught that all his work and planning came to nothing, and die. Mattel is then seen standing on a white background as the game fades to the credits.
