After Satan is defeated on the Neutral and Chaos routes, or after the Megiddo Ark is successfully fired on the Law route, Aleph's party is called out by a voice demanding that they meet with it in its realm. Entering the Higher Dimensional Space, Aleph's party walks through it while the voice addresses their actions, praising them for following its will on the Law route, while disparaging them on the Neutral and Chaos routes for destroying its Godly avatars and Satan. At the end of the space is a platform housing pillars and YHVH, revealing Himself as He demands His name to be praised.

On the Chaos route, YHVH admonishes Lucifer for disobeying Him and only using the Kuzuryu to destroy Tokyo Millennium instead of humanity, lamenting that not a speck of his former status as an Archangel remains. Lucifer, however, snaps back at Him and proclaims that they will defeat Him to move into a new and unknown future. On the Neutral route, YHVH severely belittles and disparages Aleph and Hiroko, calling Aleph an evil human created against the law of His life, and viewing Hiroko the same for bearing him with her body, then claiming that he will kill and torment them until the end of their reincarnations. On the Law route, YHVH is instead highly pleased, calling Aleph and Hiroko saviors and praising Satan for passing His judgment onto the Earth. YHVH looks forward to filling the Earth with his servants, but he is promptly stopped by Satan, who reveals that he still has one more person to pass judgment on, that being YHVH Himself, which shocks and enrages YHVH. On each route, YHVH calls the party demons who have joined hands with the devil and attacks them.

After being defeated, YHVH's dialogue slightly differs based on route. On the Chaos route, YHVH wonders if Lucifer will be the ruler of the new world of chaos, and if Aleph and Hiroko will be worshipped as saviors. On the Neutral route, YHVH says they have committed the greatest sin and claims that, with both him and Lucifer defeated, they have no one left to rely on. On the Law route, YHVH states the party has rejected His hand of salvation, but is doubtful they will be able to move forward without His guidance. Regardless of the route, YHVH warns the party as He disappears that Humanity is not strong enough to live without anything to rely on or cling to, and that He will be repeatedly revived by the Great Will as they yearn for His salvation.
