Sometime after the Gauntlet Rite, rumors begin circulating around the Eastern Kingdom of Mikado that a figure known as the Black Samurai has appeared and is distributing literature to the populace, especially among the Casualry class. When the books are discovered to be linked to people holding Sabbaths and transforming into Demons, the Black Samurai is sought after for arrest. Flynn and his party locate the Black Samurai deep in the heart of Kiccigiorgi Forest and realize that she is a woman by the sound of her voice. The Black Samurai claims that she is only spreading knowledge to the Kingdom of Mikado and attempts to pacify the party by offering her books. When refused, she cryptically tells them to head for "the underground," referring to Naraku, before making her escape by siccing a Horde of Lilim at the party. The party black out during the encounter and lose the Black Samurai in the process. The incident prompts an emergency meeting the next morning where the kingdom's monastery announces their suspicion that the Black Samurai is in league with the "Unclean Ones", the people said to dwell deep below ground, and tasks the Samurai order with hunting her. Flynn, Isabeau, Jonathan, and Walter all decide to track her down together.
Their search for the Black Samurai leads them to Tokyo beneath Naraku. While searching the Counter-Demon Force Base in Kasumigaseki for more clues on the city and her whereabouts, the party learn that the Black Samurai's armor, a Demonica suit, was the same kind used by the former Counter-Demon Force 25 years ago when Tokyo's Demons suddenly appeared. However, further investigations discern that the Black Samurai is not actually connected to them. Later in Shinjuku, the party meet a girl named Hikaru who knows of their search and passes along a tip that the Black Samurai can be found at the Juraku Bookstore in Ikebukuro. The party eventually arrive at the bookstore and find a Demon's Domain inside, where they encounter the horde of Lilim from before and finally the Black Samurai. The Black Samurai shows the party no resistance, but instead asks them what they think of Tokyo while comparing it as a mirror of Mikado. She is apprehended and brought back to Mikado.

A public execution is arranged for the Black Samurai at the Obelisk Plaza later that day. The Casualries, many of them devotees of the Black Samurai, have been encouraged to attend the execution---a ploy devised by the monastery with confidence that the Black Samurai's death will quell further unrest.[2] During the execution, the Black Samurai is permitted to give her final words. She declares to the crowd that they will find no love from God, sparking outrage as Abbot Hugo demands for her immediate execution. As her helmet is removed, the crowd discover that her face is identical to Sister Gabby's. In the midst of alarm and confusion, the Black Samurai taunts that the Samurai have already realized the kingdom's bias and swears that she will resurrect. She is executed shortly afterward and her coffined body is kept under close guard by patrolling Samurai. Her parting words remain with the Casualry populace and encourage them to hold more Sabbaths to pray for her return.[3] Despite her striking resemblance to Gabby, the matter is not pursued any further.
When Flynn and the other Samurai return from rescuing the masked prisoners from Kagome Tower in Tokyo, they learn that the Black Samurai had resurrected in their absence and escaped to Tokyo again. The incident had resulted in the death of one of the guards while the other claims that the Black Samurai had bore a demonic resemblance.[4][5] The party are once again tasked with searching for the Black Samurai in Tokyo, while the rest of the Samurai search Mikado;[6] this time with the express order to kill her. The party's mission takes an unexpected detour when Tayama, the leader of the Ashura-kai, stages a forced meeting by taking a fellow Samurai hostage. Tayama orders the party to kill Yuriko, the leader of the rival Ring of Gaea; however, this quest also gives the party a potential clue on the Black Samurai's whereabouts, as Tayama suspects the Ring of Gaea may know more about her.
The party discover the Black Samurai in Tsukiji Hongwanji and realize that she is Yuriko, in actuality the alter ego of Lilith.
