If Flynn agrees to return the world to nothing during his final meeting with the White, then the Control Device serves as the final boss. Since it's an unthinking machine with no way to defend itself, it doesn't react as Flynn deals more and more damage until it begins to malfunction, triggering a black hole that swallows the blank space, Tokyo, Mikado, and eventually the Earth as a whole.
