Following the death of Sae's father, who died in the line of duty three years ago, she has been obliged to act as her sister, [[Makoto Niijima|Makoto]]'s legal guardian. However, she views Makoto as nothing but a burden for her to take care of, as a result the sisters generally do not get along well prior to the second half of the game.
 
Due to both of the Niijima sister's parents being dead, Sae has to look after Makoto alone and is tasked with finding a job. Eventually, she found a job at the prosecutor's office, where she has to maintain the indiction rate of 99% at all costs, regardless of the defendant's innocence. She resented her fate extremely, where everyone else can lead a normal life while she is stuck between rigging cases and raising Makoto. As a result, she came to resent both Makoto and her father, viewing them as a burden.
 
By the events of game, Sae is a public prosecutor at the Tokyo Distric Special Investigation Department responsible for the [[Phantom Thieves of Hearts]]' case. During the prologue, she requests interrogation of the captured [[Ren Amamiya|protagonist]], despite her dismissal from the investigation by her [[SIU Director|boss]]. She asks the protagonist to truthfully remember and recollect his side of the story. The majority of the game revolves around events based on the testimonies that he made for her, with his goal to stall her as long as possible to prevent his assassination and formulate a plan to evade his demise. While suspicious, Sae seems to care for the protagonist's welfare.
 
Over the course of the game she recapitulates the Thieves' activities with him. She is skeptical of his supernatural claims, such as a [[Morgana|talking cat]], [[Palace|alternate realities]], [[Shadows|monsters]], etc, demanding him to stop fooling around and get serious so she can find out the truth, unbeknownst to her that these claims are indeed the truth.

Sae first appears while visiting [[Café Leblanc]] on May 4th, where she expresses concern about the mental shutdowns and the [[Suguru Kamoshida|Kamoshida]] case, wondering how a person's mental condition can change so rapidly.

She is then seen multiple times having dinner with Makoto. She remains insistent on her younger sister to continue focusing on her studies and demands that she doesn't engage in things as unnecessary as the Phantom Thieves. Eventually, Makoto asks if their dad would have supported the Phantom Thieves, this greatly frustrated Sae, proceeding to put her down for being ungrateful, up until she called Makoto a burden. This extremely distresses Makoto causing Sae to quickly apologize, stating that she no longer plans on eating dinner at home from tomorrow on, causing the sisters to fall out. It is implied that Sae snapped beacuse of the sistuation her father's death left her in.
 
Following the ending of the [[Junya Kaneshiro|Kaneshiro]] case, Makoto questions Sae on the point of studying in terms of what is expected of her in the end. Moreover, Sae lets out that the reason she was investigating Kaneshiro only so that she could get a promotion. Due to the Phantom Thieves' involvement, no one on the police force could get any credit. This cause Makoto to realize her sister has changed.
 
====Fourth Heist: Futaba Sakura====
On July 18th, Sae visits Leblanc once again, only this time to talk to [[Sojiro Sakura]], an old friend of [[Wakaba Isshiki]], in order to investigate the mental shutdowns as she believes that her research into cognitive psience could help the case significantly. Her attemps, at first, of getting information out of Sojiro are futile, as such Sae threatens to bring him to family court, where he would almost certainly lose custody of his adopted daughter, [[Futaba Sakura]]. This forces Sojiro to give in and talk about cognitive psience in the future. Following the resolve of Futaba's case, Sae promises to him that she will return as a regular customer, albeit not with a sincere subcontex.
 
====Fith Heist: Kunikazu Okumura====
With the Phantom Thievs take down of [[Medjed]], Sae loses her temper further as the police are losing the general public's trust. Sae's investigation of the Thieves would come to a halt due to the case being so complicated that she doesn't have time to pursue.
 
Later, on September 2nd, Makoto would use a USB prepared by Futaba to steal data from Sae's laptop. Sae later notices this intrusion, accusing [[Goro Akechi|Akechi]] of stealing the data. In thruth, Sae realized that Makoto was responsible, but could not bring herself to admit it.
 
Furthermore, the death of [[Shujin Academy]]'s [[Kobayakawa|principal]] only confirmed Sae's suspicions that the psychotic breakdown incidents are the fault of the Phantom Thieves, feuling her desire to take them down. However, she had been misled, due to the fact that the Phantom Thieves are not responsible for his death. She goes as far as ignoring the police's protocol to catch the Phantom Thieves, with Akechi warning her that her actions would be "no better" than those of the Thieves.
 
After finding links between [[Kunikazu Okumura]] and the psychotic breakdown incidents, she would irrationally use this information to tie Okumura to the Phantom Thieves. After his death, she was convinced that the Phantom Thieves disposed of their accomplice.

After the Phantom Thieves' public disapproval and their links to Shujin's princaple proven, Sae's position changes entirely, she now has full authority over the police, implied to be trap by the conspiracy and especially the [[SIU Director]], who keeps her close by creating the illusion of her being close to getting promoted, by praising her progress and tempting her further by telling her success is just beyond her grasp. Sae was hesitant at fisrt, but eventually complied.
 
When Alechi forces himself into the Phantom Thieves on October 26th, he suggests stealing Sae's heart in order to stop her investigation, as they were already suspected for the deaths of Kunikazu Okumura and Principal Kobayakawa.
 
Her sin is Envy, which turns her [[Niijima's Palace|Palace]] in the courthouse into a large, rigged casino where every game is in favor to the house due to various rigging mechanisms, representing her view of every prosecution case as one that she must win at all costs. As she does not see anyone in a distorted manner, the Cognitive existences of the Palace only appears as regular people. However, her Shadow appears as incredibly bitter, cynical and spiteful, showing up throughout the Palace to taunt the Thieves.
 
Upon receiving her calling card from Makoto, who claims to have found it in the mailbox, Sae is infuriated that the Phantom Thieves would brand her as a criminal, but reassures Makoto that the case will be over soon and they can spend time together as sisters again, suggesting a trip to the hot springs and comforting Makoto. At the same time, her shadow is aware that the Thieves have located her treasure, promising to do things "fair and square". After this event she takes a phone call, and is surprized to realize that the investigation has ordered that she be placed on standby.
 
Following the defeat of her shadow self in the [[Metaverse]], Makoto manages to convince her shadow to repent and make her an ally of the Phantom Thieves. However, the a large fleet of armed policemen are station in the casino eventually leading to the capture of the protagonist.
 
The outcome of this operation differs depending on the protagonist's dialogue choices, following his long recount of events Sae begins to list both his confidants and fellow Thieves members. If he sells out his associates Sae will end her interogation and leave, promising to reduce his penalty, however Akechi is then able to assassinate the real protagonist. However, if the protagonist decides not to sell out his teammates, Sae will take with her the only other piece of evidence found with the protagonist, a phone with the Nav app on, as she passes Akechi in the hallway, Akechi is transported into a cognitive version of the police station within the surrounding area of Sae's Palace, this causes Akechi to kill the cognitive version of the protagonist rather than the real version. Upon realizing the real reason she was appointed to the case and the true colors of both Akechi and her boss, Sae starts to cooperate with the Thieves and transports the protagonist safely back to Leblanc. Sae apologizes to Futaba for putting pressure on Sojiro and reconciles with Makoto.
 
====Seventh Heist: Masayoshi Shido====
After the Thieves reveal that the person puppeting Akechi is [[Masayoshi Shido]], Sae admits that she had her suspicions as he gains the most from the deaths connected to the psychotic breakdowns.
 
Upon the release of the Phantom Thieves' video revealing that leader is still alive, the police confront Sae, as she was the last person to see him prior to his "suicide". Sae feigns ignorance and mentions how she received a calling card, falling to her knees and feigning shock and horror that she had her heart changed.The detectives tell her that she will interrogated as a key witness, but all blame for the protagnist's escape will placed on her whether or not she can recall anything, telling her to resent the recently deceased SIU Director for now having to clean up his mess. Sae angrily responds, aksing if the detectivies truly believe that the director died of illness as publicly announced.
 
====Epilogue====
After [[Yaldaboath]]'s fall, she is tasked with charging Shido, but beacsue the Public Prosecutor needs a witness and Akechi has been reported missing, she turns to the protagonist resulting in him getting put in confinement in the youth detention center for two months. After being proved innocent, Sae brings the good news of Shido's case and the release of the protagnist. Sae also reveals, after Shido's case is settled, that she will quit current job and become a defense attorney.
 
====Third Semester====
Should conditions be met to unlock the third semester in {{Link|Game|P5R}}, Sae approaches the protagonist and ask him to turn himself to the police as a witness. However, Akechi reappears seemingly unharmed following the events that took place in [[Shido's Palace]]. Shocked by the turn in events, Sae asks the protagonist to forget what she just said and walks away with Akechi to the police station.
 
Sae later appears to celebrate New Year's by having a traditional meal of toshikoshi with the Phantom Thieves, [[Sumire Yoshizawa|Kasumi Yoshizawa]] and Sojiro at Leblanc. Sae offers good news of how the protagonist's verdict will be turned around thanks to the woman, who acted as Shido's witness over the assault, willing to change her testimony. She added that this verdict is not official, but will eventually come to fruition.

Suring the third semester, Sae is seen in [[Takuto Maruki]]'s reality, living happily with her father and sharing a close sisterly bond with Makoto, as Makoto wished that her father never died so that Sae would not have to bear the burden as her only family and guardian. Once Makoto chooses to deny Maruki's reality, Sae will be removed from it as well.
 
Following the defeat of Maruki, the events of the original game will transpire due to Akechi appearing at Christmas being a part of Maruki's reality. However, during the scene where Sae tells the protagonist that he is being released, she questions if she actually seen him since Christmas Day due to seeing him in the alternate reality.
 
====Final Day====
On the protagonist's final day in Tokyo, Sae can be found outside Leblanc. She gives him her buisness card which states that she is now a defense attorney. She advises him to call her if anything happens, although she is not worried stating that he will never lose sight of himself.
 
During the credits, Sae is seen outside a real estate shop with Makoto. Helping her find accommodation to move out in time for college, Sae is show to have a brief disagreement with Makoto's choice from the selection. A brief argument ensues but seeing how Makoto defends her choice and stood up to her for the first time made her laugh together with Makoto over how much she has grown.

Sae is the [[Judgement (Arcana)|Judgement]] Confidant starting on July 9th and progresses automatically during her interrogation. All ranks except rank 10 offer abilities, with rank 10 giving the ability [[True Justice]], an ability with now description.
 
Her confidant can only be maxed on November 20th after surviving her interrogation jumping from rank 6 to rank 10. Maxing out her confidant unlocks the fusion of [[Satan]].
