Though he is told that he will lose his memory of these events, he wakes up in an exam room on Tuesday fully aware of the battle against the Septentriones. Soon after, he, Daichi, and Io are caught up in another calamity, this time brought forth by astral invaders called the Triangulum.

On Sunday, the protagonist and his fellow schoolmates Daichi Shijima and Io Nitta are nearly killed by a train accident at Shibuya Station, caused by the earthquakes and calamities brought forth by the Septentriones. They are able to survive thanks to Nicaea, forming contracts with demons in the process. After unexpectedly defeating Dubhe, the protagonist and his friends are acknowledged by Yamato Hotsuin and enlist with JP's, a government organization specializing in the supernatural, obtaining food, shelter, and information in exchange for assisting the organization with defeating the Septentriones.

Near the end of the week, the protagonist and his friends are dragged into an ideological conflict between Yamato Hotsuin and Ronaldo Kuriki concerning how the world should be remade after the disaster. The situation eventually evolves to include Daichi Shijima who champions a third option of reverting the world back to how it once was, with everyone cooperating to learn and grow together without any vast rewrite of the human psyche.[citation needed]

The protagonist is eventually tasked with choosing one of these three routes on Friday evening. He can opt for none of them if he has achieved Fate rank 4 with the Anguished One, creating a route where the two team up to destroy Polaris to create a world where mankind can live with a being empathetic to humanity watching over them.[citation needed]

After choosing a route, on Saturday he enters conflict against the other two to three factions, and may recruit members of defeated factions to his side if his relationship with them is strong enough. On Yamato's route, the protagonist works with Yamato towards a meritocracy; on Ronaldo's route, an egalitarian society; and on the Anguished One's route, to create a world where the Anguished One rules as its Administrator.

Daichi's route depends based on if the protagonist decides to kill Polaris or not:

  • Killing Polaris sets the protagonist on the Liberator route, where humanity is tasked with rebuilding the broken world post-invasion in a world without an Administrator.
  • Cooperating with Polaris unlocks the Restorer and Triumphant routes, where the team request that Polaris rewind the world to the state it was before the invasion.
    • The Triumphant route is generally the same as the Restorer route, and is unlocked if the main character recruits all 13 demon tamers to his side. Characters receive their own credits scenes in this ending, which undergo further changes if the protagonist achieved Fate rank 5 with different party members or if he completed Dera-Deka's storyline.

Triangulum Arc

On Sunday, the protagonist, who is floating in a void of stars, is informed by the two Ticos that he succeeded in uniting all of his friends and Al Saiduq (the Anguished One) in killing Polaris and regressing the world. Though he is told that he will lose his memory of these events, he wakes up in an exam room on Tuesday fully aware of the battle against the Septentriones. Soon after, he, Daichi, and Io are caught up in another calamity, this time brought forth by astral invaders called the Triangulum.

During the process of regressing the world after defeating Polaris, the protagonist defends Al Saiduq from an attack by Canopus, damaging his data in the Akashic Record in the process. The protagonist's damaged data prevents him from taking form in the second world and his allies are forced to fight off a new threat, the Triangulum, without him. They eventually succeed in killing Arcturus, the last of the Triangulum, but only Yamato and Al Saiduq survive the battle. Yamato and Al Saiduq decide to regress the world again, though this time, Yamato decides to stay behind in the Akasha Stratum to repair the protagonist's data, which was being steadily eaten away at by the Triangulum, so that he can lead the party in the third world.

In the third world, Daichi and Io quickly regain their memories of the previous world after forging contracts with Nicaea once more. With the help of Miyako Hotsuin, the new chief of JP's in Yamato's absence, the protagonist succeeds in reuniting with all his friends except for Yamato and Al Saiduq, repelling two of the Triangulum in the process. However, due to his damaged data in the Record, the protagonist's body shows occasional signs of flickering in and out of existence, with this flickering worsening as time goes on, though he and his friends do not know the reason for this until they reunite with Yamato in the Akasha Stratum.

Reuniting with Yamato has him explain that if he leaves the Akasha Stratum, the protagonist risks being deleted permanently, as the Triangulum are continuously eating away at his data in the Record. In spite of the risks, the protagonist urges Yamato to return with the team so they may defeat Arcturus together, gambling on defeating the Triangulum before they finish deleting his data. With Yamato and Miyako's help, the team succeed in taking down Arcturus.

Later, Miyako reveals her plan to use the thirteen tamers as sacrifices to save the world, though it is revealed later that this is only a temporary measure. The protagonist can choose to accept this ending, which is treated as a game over, and his allies will follow him to their deaths. Refusing Miyako's plan will cause her to fight the team. After defeating her, the team convince her to join them to take down her and the Triangulum's creator, Canopus, together.

Before taking down Canopus, the protagonist speaks with Ronaldo, Al Saiduq, and Yamato, the latter only if certain conditions are met, to decide what to do about other Administrators coming to take the Heavenly Throne. With Ronaldo, the two form the idea of challenging every Administrator who comes for the throne until none remain; with Al Saiduq, the idea of creating a human administrator; and with Yamato, the idea of creating a brand-new world free of the Administrator System entirely. The protagonist chooses one of these three routes before heading off to defeat Canopus, with different endings taking place depending on the route chosen:

  • In the Endless Battle ending with Ronaldo, the protagonist once again wakes up in an exam room before he and his friends are quickly thrown back into battle as an Administrator arrives to lay claim to the throne.
  • In the Guardian ending with Al Saiduq, the protagonist accepts the role of becoming the human administrator, and the two watch over their friends living peacefully in a world without them.
  • In the Record Breaker ending with Yamato, Al Saiduq creates a new world free from the Administrator System, splitting Administrative Authority across all of humankind in hopes of creating a modern world. The plan succeeds, and the protagonist and his friends are seen living peaceful lives in the new world.
    • If the protagonist obtained Fate rank 5 with Miyako and Al Saiduq, the two are also seen living in the new world.
