As a Samurai, Flynn wears the traditional uniform of the Samurai of Mikado. This is composed of a military style blue coat with white accents over a double breasted white shirt that resembles a kimono or hanfu. This shirt is held in place by a large blue strap and belt across his waist, and a second belt rests around his hips to hold his sword on the left side of his body. The rest of his clothes are similarly white, with his pants having knee protectors and his boots have belt straps. Like all other samurai he wears a scarf around his neck, with Flynn's being white, and wears a gauntlet on his left hand. In gameplay the armour equipped changes his appearance in the game world, however in cutscenes he is always shown wearing his Samurai uniform.

Despite being a silent protagonist, Flynn's personality is well defined across his various appearances. In his debut game he is resolute and inspirational to those around him which is seen in all endings except the White ending, as all of them have the people rally around his cause, be it in gratitude for his sacrifice should he side with Merkabah or if he unites the people of Tokyo and Mikado. His choices in boss battles imply a guile wit that allows him to get advantages over his opponents in battle or see through their tactics and is skilled enough to easily dodge Odin's lightning. While the player can choose to have him behave in a cruel and sadistic manner he is otherwise shown to be a kind and compassionate young man, best seen in game. In the main game he is respectful and speaks highly of Nanashi when the latter is being scolded by Boss, allows himself to be taken hostage by the Divine Powers to protect Asahi, and should Nanashi refuse to side with Dagda happily treats the boy as his equal. In the DLC Messiahs in the Diamond Realm an alternate version of Flynn is immediately concerned for Nanashi's safety when they first meet, further showing his compassion. Another aspect of his character is his uncertainty and self doubt. Despite presenting himself as confident and stone faced in Apocalypse he confides that he worries he would be unable to live up to the faith everyone has placed in him, though he works as best he can to live up to the monumental expectations placed on him.
