[[Ayato Katsuragi]], a resident of [[Hatsudai Shelter]], strives to become a Devil Buster alongside his friend [[Yuuka Tachibana]]. His other friends, including [[Emi Kirishima]], her dog [[Newton]], [[Tatsuya Hayasaka]] and [[Isamu Yamase]] are also Devil Busters. They are part of the 2nd Unit led by [[Yoshio Nishino]], who acts as a father figure to Ayato. After enlisting to the Devil Busters, Ayato strives to protect the shelter alongside his friends.

One day, the shelter is suddenly attacked by [[Murmur]], a Demon previously responsible for attacks on [[Harajuku Shelter]] and other shelters throughout Tokyo. Yamase is asked with evacuating citizens out of the shelter to safety by Nishino, while he, Katsuragi and the others try to defeat Murmur. After cornering them inside of the shelter's control room, Ayato and the others try to fight Murmur, but fail to defeat them. After some time, more demons arrive to overwhelm the group, including [[Ipos]], [[Lamashtu]], [[Asherah]], [[Astarte]], [[Abaddon]], [[Leraje]] and [[Decarabia]]. The horde of demons proceeds to brutally kill and dismember one of Katsuragi’s friends and devour his body, leaving only his head.
Demons, whose sporadic appearances were secretly dealt with by Demon Busters, suddenly began to appear in Tokyo in large numbers.  In no time at all, under the pretext of suppressing the demons, Commander Gotou led the JSDF in a coup d’état.  Then, the US Marine Corps made enemies of both the demons and the JSDF, fighting them before finally withdrawing.


Soon after Katsuragi and his allies flee the shelter, the group is approached by a truck driven by two men, [[Tetsuya Sonoda]] and [[Koki Kamikawa]]. The two men are part of a resistance group named [[Pentagramma]], and ask Katsuragi and his allies to join their group and help defeat the demon [[Bael]], who has been ruling over Tokyo since the bombs fell. After accepting their offer and joining Pentagramma, Katsuragi’s journey to save Tokyo and revive his lost friend begins.
Meanwhile, the American Ambassador Thorman, after transforming into the Deity Thor, had been defeated by a boy who was capable of controlling demons.  No longer believing the suppression of Tokyo’s demons to be possible, Thorman ordered a submarine to fire its nuclear missiles.

In the Great Cataclysm, Tokyo was destroyed by nuclear missiles.  However, in anticipation of the Cataclysm, its leaders had evacuated many families to underground nuclear shelters beforehand.  As they believed that Japan could be governed from underground, the surface quickly descended into a state of anarchy.
 
Mutants developed from radiation and runaway guard robots roam the ruined metropolitan area.  Despite this, it overflows with criminals from the region who fight with the demons over control of it.
 
Demon Busters trained from the shelters fought with strategies for overtaking the demons, but were steadily pushed back, and eventually closed the lids of their shelters and lived quiet lives.  The surviving shelters in the metropolitan area are Hatsudai, Harajuku, Ochanomizu, Ichigaya, and Kanda; others have been abandoned and taken over by demons or had another change in management.
 
These remaining shelters have been assigned “citizen levels”, giving rise to a strict class system.  Commodities for daily life (especially luxury goods) are limited by the leaders to ensure safety and sustenance.  Thanks to advancements in magic technology, the shelters’ safety has been dramatically improved by protective barriers.  Fighting with demons ceased, and people have gradually become more accustomed to peaceful life.
 
By the time children born in the shelters could fight, each shelter was nearly isolated from one another, relying on the transmission of information through computer networks.

The demons, such as Abaddon of Ikebukuro, Ipos of Roppongi, Asherah of Shinagawa, and others occupy their own spheres of power, each competing for supremacy.
 
Nevertheless, humans can be found all over, living sternly.
 
In eastern Tokyo, the Baal and Ishtar Cults appeared, which worshipped and were protected by demons.  The militant Baal Cult in particular focused on conquering weaker demons and expanding its areas of influence.  Under these circumstances, the mutants and indigenous demons of Japan (the Kunitsukami) were pushed into the surrounding areas.
 
In Shibuya, the Messians gathered under a spiritual barrier, worshipping the Creator God and befriending the angels.  However, they are still unable to maintain power, and the angels seem content with quietly observing the demons in Tokyo.
